To the best of my knowledge, the game has three save files. Each of those save files keeps "sub-saves" that mark the particular chapters of the game. So if you load any of those chapter sub-saves, the game will start you with the exact sequence of events where it was when you either originally got there or replayed the chapter and chose to save. So everything before a chapter will still be consistent.

The only things can that be inconsistent are future chapters if you, say, replay an old chapter and kill off a character, save, and then go back and play a later chapter. The game is still saved from the point where you originally got there, so the character you killed off will still be alive.
